Free observation deck in Shinjuku at 202 m. South Observatory gives the clean southwest sightline toward Fuji.

Bunkyo Civic Centre

Free 25th floor observatory near Korakuen. West facing window, often the clearest free view in central Tokyo.

Roppongi Hills Sky Deck

Open air rooftop at 270 m. Paid, but a true horizon with no glass.

Shibuya Sky

Paid open air deck at 230 m. Best at sunset between November and February.

Carrot Tower, Sangenjaya

Free 26th floor observation lounge. Direct line of sight over residential Tokyo to Fuji.

When

The clearest months

December through February gives the highest chance of seeing Fuji from central Tokyo. Dry winter air, low humidity and strong northwest wind clear the haze. Mornings beat evenings. Summer is usually hazy and Fuji is rarely visible from Tokyo from June through September.
