Both Hakone and Kawaguchiko are pitched as the Fuji base from Tokyo. They are very different experiences and the right choice depends on what you came for.
View quality
Kawaguchiko wins on raw Fuji presence. The mountain dominates the skyline from almost everywhere in town.
Hakone offers Fuji as a backdrop to Lake Ashi from a handful of specific spots, mainly the pirate boat and Owakudani ropeway. It is more occasional, less constant.
Logistics and cost
Hakone is closer to Tokyo, 90 minutes by Romancecar from Shinjuku, and is covered by the Hakone Free Pass.
Kawaguchiko is 120 minutes by highway bus, cheaper to reach if you do not have a JR Pass, and the area is small enough to walk or cycle.
